[PIE-1737] Simplify PantheonCommand `run` and `parse` methods. (#1626)

* split parse method

- handleStandaloneCommand
- addSubCommands
- registerConverters
- handleUnstableOptions
- preparePlugins
- parse

* split run method

-checkOptions
- configure
- controller
- startPlugins
- startSynchronization

* Update PantheonCommand.java
